چکیده

Gene regulatory network (GRN) modeling is a well-established theoretical framework for the study of cell-fate specification during developmental processes. Recently, dynamical models of GRNs have been taken as a basis for formalizing the metaphorical model of Waddingtons epigenetic landscape, providing a natural extension for the general protocol of GRN modeling. In this contribution we present in a coherent framework a novel implementation of two previously proposed general frameworks for modeling the Epigenetic Attractors Landscape associated with boolean GRNs: the inter-attractor and inter-state transition approaches. We implement novel algorithms for estimating inter-attractor transition probabilities without necessarily depending on intensive single-event simulations. We analyze the performance and sensibility to parameter choices of the algorithms for estimating inter-attractor transition probabilities using three real GRN models. Additionally, we present a side-by-side analysis of downstream analysis tools such as the attractors’ temporal and global ordering in the EAL. Overall, we show how the methods complement each other using a real case study: a cellular-level GRN model for epithelial carcinogenesis. We expect the toolkit and comparative analyses put forward here to be a valuable additional resource for the systems biology community interested in modeling cellular differentiation and reprogramming both in normal and pathological developmental processes.

General theory of genotype to phenotype mapping: derivation of epigenetic landscapes from N-node complex gene regulatory networks.

We propose a systematic methodology to construct a probabilistic epigenetic landscape of cell-fate attainment associated with N-node Boolean genetic regulatory networks. The general derivation proposed here is exemplified with an Arabidopsis thaliana network underlying floral organ determination grounded on qualitative experimental data.

Modeling the Attractor Landscape of Disease Progression: a Network-Based Approach

Genome-wide regulatory networks enable cells to function, develop, and survive. Perturbation of these networks can lead to appearance of a disease phenotype. Inspired by Conrad Waddington's epigenetic landscape of cell development, we use a Hopfield network formalism to construct an attractor landscape model of disease progression based on protein- or gene-correlation networks of Parkinson's di...

P-204: Evaluation of FMR1 Gene Regulatory Region for The Epigenetic Mark of H3K9 Acetylation in Blood Cells of Patients with Diminished Ovarian Reserve Reffered to Royan Institute

Background: Diminished ovarian reserve (DOR) is a heterogeneous disorder causing infertility, characterized by a decreased number of oocytes and high FSH level, the genetic cause of which is still unknown. The association between FMR1 premutations(50-200 CGG repeats) and the premature ovarian failure( POF) disease has suggested that FMR1 gene acts as a risk factor for POF and recently for DOR p...

Evolution of Canalizing Boolean Networks

Boolean networks with canalizing functions are used to model gene regulatory networks. In order to learn how such networks may behave under evolutionary forces, we simulate the evolution of a single Boolean network by means of an adaptive walk, which allows us to explore the fitness landscape. Mutations change the connections and the functions of the nodes. Our fitness criterion is the robustne...

A non-genetic basis for cancer progression and metastasis: self-organizing attractors in cell regulatory networks.

It is commonly assumed that somatic evolution drives the multi-step process that produces metastatic cancer. But it is difficult to reconcile the inexorable progression towards metastasis in virtually all carcinomas and the associated complex change of cancer cell phenotype, characterized by an epithelial-to-mesenchymal transition, with the random nature of gene mutations. Given their irreversi...
